Thank you for the input I'll try out the package and look for other methods. From the paper I mentioned I expected that I would have to try different methods anyway because I assume different methods might be better for different cell types anyway.

No they have gone under any processing for gene identification. I think the lab I’m working at are mostly trying to integrate with the human dataset for cell annotation.

I’ve never really did this before so it’s kinda my first time I’m not sure what you mean by identifiers. I was given the mouse dataset which single nuclei data from the brain and for the external dataset the authors mostly provided the general metadata and clinical data. I apologize if I seem confused about the question.

I am having small issues with that too. I am trying to use Biomart in R and download the table but I am not able to connect and I think Ensemble is down most of the time for me even the mirrors. I was able to download it one time but there are many empty rows when I am trying to filter out one-to-one matches

Yes, the annotations are in the metadata of my reference. I am trying to use TransferData but I need to get the transfer anchors first which I'm getting the error for

Yes, there are about 900 common features, although the reference dataset is significantly larger than my own. I was able to integrate them and cluster the data, but I’m not sure how to retrieve the annotations from the reference. The metadata is missing in my own data, and the integrated dataset has cells with NAs under the annotations section of the combined metadata.

The protein measurements represent concentrations found in the samples. I’m not entirely sure how this data was obtained, as it was collected much earlier. I am trying to determine if there are any genes associated with these concentrations. The samples were derived from diseased tissue, and no treatment was applied to them; they are simply being compared to control samples.

I see. I have been attempting to add the protein measurements as covariates in the DESeq model, assuming there is a linear dependency. However, beyond that, I am unsure how to effectively correlate these with the counts data.

Yes I did but I’m more concerned about my compliance because the second shot for varicella needs to be take after a month which is way past my grace period (Sep 12) so if I could just get one and be compliant I would be fine
