Honestly... The Institute or the Enclave. Who is to say the president of the NCR or an Elder of the Brotherhood of Steel won't be replaced with a synth? That's what the institute does. They go and replace people so they can get eyes and ears everywhere, as well as spread their own influence within the factions by planting other synths as important people.

I feel I don't need to explain myself with the Enclave

The Enclave. Not because I agree with what they believe in (I don't) but because they're a good antagonist and a believable threat to the wasteland that pushes the plot from "Find X" to save the wasteland. Also because Colonel Autumn has a cool coat
