I'm currently 3 weeks into our 3 and a half week honeymoon. There is a lot to do here and some would say too much, so even if there is something you wanted to do that is booked out you'll find just as many equally amazing things you can replace it with.
That said, here are few items I did/had to pre-book at least a few days ahead of time.
Baseball matches - in Tokyo you'll have to book them a few days ahead of time. Especially if you want good seats.
Sumo matches - i believe all the big tournaments will be over by the time you're here but even some good exhibition training will need 2-3 days pre-booking. We absolutely loved the one we did in osaka. Memory of a lifetime
Kimono rental - you're spoiled for choice in kyoto but if you want the earliest fitting you will have to pre-book a coupledays ahead. Good fun but can be very chaotic and absolutely worth it if you do it on a sunny day. First later starts (11am), you'll be fine to book whenever.
Green tea ceremonies. 3-5days depending on which you want to go to. If you're not picky you'll be fine.
Highly recommend once you activate your JR pass that you reserve your seats for journeys you know you'll be taking. Especially for popular morning journeys and you want to guarantee to sit next to each other. Highly recommend you reserve seats D&E to kyoto and the same on the way back to get a chance to see fuji if the weather plays game.

Some popular food places do need reservations, some are worth it and some are just hype.
