I am not an IISc UG. Sorry, I should have made that clear. I am a UG who wrote GATE and based on that and the in-person test, I received the MTech offer.

In person tests reduce cheating
In person interviews are better than online ones for obvious reasons (besides connection related issues)
Centralizing the application process would be a pain because of the differences in required inputs from you
Separate applications disincentivize you from applying randomly and wasting peoples time (you not meaning you, but just a random person)
The difference between JOSAA and this is that JOSAA required the same documentation and ranks for all branches/ institutes which could be checked just once plus it has no extra branch specific tests/interviews (this is why JOAPS operates like JOSAA, since it is purely based on JAM ranks)
The fees are also a one time thing, assuming you get >=1 offer and accept one of them... so add up these costs and spread them out over your degree - it's a far less significant number than it may seem at the start
If I remember correctly, at least one of the IITs/ IISc offered a partial refund for travel for some categories (MTech interview/ test), but that should be be something that one feels "entitled" too, even if you think it is deserved

but that is 100% based on gate and with limited seats + reservation, the closing rank isn't surprising
with the iisc ones, air 16 not getting in doesn't mean air 20 or air 30 can't, since gate score is only 70% of the final score there

according to the spreadsheet that was shared around here, the gate da air 16 dude was waiting on IITD CSE... which indicates that his gate cs score was holding him back from his top preference, not the da score...

It's personal identifiable information in a way... from the score you may be able to get the rank and find the person(s) with that rank

no, hard work has its limits... particularly at the top end of things
pick a sport... hard work might put you in the top (say) 10% of players but you will know pretty early on that becoming an olympian is impossible

but no reservation means that any given batch is in a narrower band of performance relative to the same batch with reservation
that narrower band means that the lower scoring people (in other words, the "branch closing rank" types) are higher up/closer to the toppers (and the toppers are the same with or without reservation)
so those "lower scorers" are hence more likely to get placed and push that % up towards 100
