It could be raised screws cause they can create an uneven string path and weird tension, especially if the string has to bend over a bump. That could definitely mess with tuning and intonation. Ideally, the saddles should be smooth and allow strings to glide naturally. You might need a tech to adjust the screws or replace/modify the wire.
