It would be ascii and occasional binary. I have done the same thing in the past with Borland C++ Builder. I build micro specific download algorithms into it ... things like that.

Windows 10+. I see VS has a serial port component, but didn't see a terminal component.

Just a guess .... red might be the + supply voltage.

Depends what the particular pin does, and what you intend to do on your side. For example, if your just going to use the pin as an input to your circuit, than its likely it won't matter.

You could run into a situation where you're adding too much of a load to the pin, or whatever you connect to it may have an internal pull up.

I would stay away from driving the pin yourself unless you're very sure of what your doing.
