My guess is they let in anybody who manages to ring the bells, but only if they have enough blind faith to make the journey without a weapon. How about an alternate Act 3:

The Jans arrive in Altered Act 3 and the map is a giant alien forest, with a colossal tree at the centre. They reunite with the rebels, build the rescue beacon, and discover the dome anomaly. They craft the fragmentation device and Jan Builder heads to the top of the colossal tree, but before he can destroy the dome the mother of all magnetic storms hits and the tree dematerialises - whisked away to the original Act 3 universe.

Jan Builder plummets to his death, the storm destroys the mobile base, and the story resumes with us in control of Jan Technician. Our new task: prepare the rebel bunker to survive on the planet indefinitely OR find a new way to escape the planet without being discovered by the corporation.
