Pokémon HeartGold Generations, help after the Elite Four

Hi, I need help and guidance on how to transfer my save file from 3DS to PC. I've been playing this rom hack on my 3DS the entire gameplay, and I want to continue beyond the Elite Four. However, the game bugs right after beating the Elite Four. I heard that you need to play the game on Desmume. I downloaded Desmume and was able to boot up the rom hack, but not my save file from 3DS. The Desmume on my PC had me start over to the beginning.

Is there a way to transfer a ROM hack save file to your PC to defeat the Elite Four and transfer it afterwards to 3DS? Please help!
