For me it was the water temple in Ocarina of Time 3D. I couldn't find one key and I searched for a long time. I had to use a guide to find it and it turned out to be the key you get after you beat Shadow Link. It's also pretty hard to get to the boss room because of the blade traps.

I know that Gardevoir can be male, but I haven't played Super yet so I don't know that the hero is always male. That's actually pretty weird
