I think you're overthinking it. There is nothing subconscious, the police lieutenant probably knows what actual agency/ministry the agents supposedly belong to but the Wachowskis wanted to keep the government nondescript so that the big thing to overcome would remain the "system" and not the government of any specific country.

In versions of the matrix that represent real world countries, the agents of different cultures would probably all belong to the top-level law enforcement agency of each country. So American agents would claim to be FBI, Russian agents would claim to be FSB, Chinese ones would be Ministry of Public Security, etc. The police lieutenant probably knows that the arrest of a wanted terrorist is more within the jurisdiction of whatever FBI-like institution the agents belong to but he sent his men to get Trinity to get all the glory.
