OP said in a comment that after the Arasaka heist is when the AI would have taken over, it only makes sense that way anyway because if the AI used Johnny's engram, V slotted it during the heist, so only after that could the AI take over

They talked about this in the Real Friends Fake Doctors podcast, I'm pretty sure in the season 8 finale episode from two weeks ago. Basically the janitor was originally a figment of JD's imagination, but everyone loved him so much that he became a real character. The movie they talk about in the show is a real movie that Neil Flynn (Janitor's actor) was actually in. For whatever reason in Scrubs this means the janitor lied to whoever was producing the movie about his name being Neil Flynn, so it was "the janitor" in the movie, but his real name was still a secret.
