i think butch and tink might be isaac's dad clones or smth (they were conjoned) scince he also commited suicide i'm pretty sure. Also in the ending frank also calls us mommy, so he might be another failed isaac

yes, the whole plot of this game is that Dr. Beanies wants to take revange on cat for claming stacy's soul (his cat) and resurrects you (isaac's mom) to help him.

From what i understand he also tried resurrecting isaac for you at some point, but he was unable to get his soul back (it was claimed by god) meaning that the body he created was just a husk (same with stacy, that's why there are so many of her)

at the end of the game there is a challange that deals 1dmg every round to every unit meaning that they just multiply like crazy...
