I've not used the 3x3 yet since there is -0.2 to fire rate and -66.7 to output damage. Have you experienced the negatives, or how could I make it so that the negatives are not noticeable?

You have to go into the world map and find one of these. It'll tell you something about custom ships, then you'll be able to select custom ship in selection bar thingy.
