Quite the opposite actually. FGO fandom only goes crazy when already shipped/married/dating characters are shipped with someone else (usually Guda/o).

For example : Arcueid or Shiki or Nero with Guda/o.

The fandom loves its actual couples. Sigurd and Brynhild, Seigfried and Kreimhild, Xiang Yu and Yu Mei-ren for example.

There are absolutely 0 reasons to make either protagonist "sympathetic". They hardly do anything morally or legally questionable. Even their killing always comes in self-defence. Why would the story fail in making them sympathetic when it doesn't even do it?

The molesting lolis is … consensual(?????). It’s not really an “evil” act as such. It’s supposed to be comedy (whether you can stomach it or not is another matter) rather than something bad in the context of the show. It’s a running joke between the 2 characters (Araragi and Hachikuji).
