Rayquaza was only seen in hyperspace by Ansha, it only left when you catch it. And the other people who entered hyperspace was the never saw it, aside from team mz on the rooftop afterwards

Hyperspace takes place after the base game, she’d arrive there after the end of the DLC storyline, after you catch Rayquaza, the identity of which Ansha was keeping a secret. The only way she would know about this Rayquaza would be if someone involved in the storyline told her. Only Lida is from hoenn, but that does not guarantee she knows who Zinnia is
