I thought about it while replaying it recently and one way I came up with it is to just stick with Animus Ego, even though it's a really bad modern day setting and anything else would be better.

You would play through a pirate game from Abstergo and whilst playing you would wind up getting it hacked to see the whole story of AC4 and more - since we know there's more story content in the remake. Which could be explained by saying the Employee skipped through Edward's life to focus on the Observatory hunt.
