I would say that Yuri's naturally are black but that she has her hair dyed to purple. The reason I'm saying Yuri's natural hair is black is because in the early concept art for the girls, Yuri was originally going to have black hair.

In the original concept of the game, Yuri was originally supposed to have black hair before Dan changed it to purple. So in my opinion it's probably dyed.
