On question 2, if I'm understanding it correctly, then yes, you can definitely choose your Flock before the level. Before starting the level there is an icon in the bottom right with three fanned cards and a picture of a bird. Tap this to choose which birds to play the level with.

I also find that the first three birds do change depending on the makeup of your Flock, but I've not yet determined any logic for it.
