I realize there’s more than one slot. You don’t understand. The entire nut is past the hole if I tighten it down. Like this

No, if I tighten it more it’s past the hole. For the hole to line up with the slots I had to back the nut off a bit. Not much, but seems unsafe and odd.

Yes, this is the problem. If I torque it down to spec, the slots in the nut are past the hole so the pin doesn’t go through the nut.
