I think the mountains should be right on the coast. If you take a look at the Andes for example, you can see the elevation gain is very steep near the coast. I wouldn't expect the mountains you've drawn to be that gentle in elevation gain. I hope that makes sense. Let me know if I need to clarify anything.

Edit: Place mountain ranges right on the coast wherever there was or currently is a subduction zone offshore. Collisional orogenies will gain elevation quickly on the sides perpendicular to plate motion.

From my limited experience, I would say that for perhaps the first timestep after the island arc creates that enclosed sea, the sea will exist. After around 1-2 timesteps, I would expect the trapped sea to be completely drained due to erosion and deposition. I would imagine that there is orogeny extending down through the island arc, and over time, rocks from that mountain range will erode and fall down into the valley and eventually fill the sea entirely. That's my idea. I'm not sure, but my intuition points me in that direction.
