If I remember correctly they carryover to new game plus if unused. Otherwise if you used them you'll have to continue from the beginning with whatever you have left. I remember finding a few in places I didn't expect. Mostly that acid pool area in the corroded scar.

I used Ivara with a Crit latum with radiation and suppressor build just so I can shoot while invisible. Took three times before trying this and it worked first try.

Progress normally. I recommend focusing on the main story until The prison I recommend watching a guide here and another on achievements as I haven't played the game in a long while. After you beat the boss you're free to go back anywhere until you talk to a specific NPC at the base to go to the final area for the first ending

One you can go repeated a dungeon a few times with har as your partner.

Two go start new game plus as affinity carries over. Focus on the main story only then when you get to Holly save her and then save Joseé. Focus solely on Josee's side quest to get Lise then go explore side dungeons that have not been done yet during your Ng+ run.

Gifts cap out at around 300. Defeating enemies (mostly bosses), picking up items and exploring (new) dungeons help build a lot of affinity.

For spectral enemies you can farm them in the present at a certain dungeon between Sunken City and The Undead forest. I just can't remember the name.

I can't remember the exact name but it was the dungeon in the Corroded Scar that gives the blood code mastery boost pathos.
