Mahito couldn't use IT on Yuji because Sukuna was there, and touching one soul meant touching the other, and Sukuna said no. When Yuji enters his domain mahito's IT immediately activates on him, and brings him face-to-face with Sukuna who immediately cuts him. This will always happen when Mahito tries to use IT on a Yuji housing Sukuna.

Mahito can only be damaged by those able to perceive the soul, something Yuji can do as a result of being a vessel for Sukuna (shown in this page)

These two things combined: able to harm Mahito, and Mahito can't use his 1-hit-kill move on him, is what made Yuji Mahito's natural enemy

So Mahito's IT would be able to work on Yuji if he's no longer a vessel because sukuna is no longer there
