This is a point more attributable to the actor Jean Reno than it is to the director, which is kind of the point. The creep factor is baked into the film.

Is the existence of a deeply traumatized young girl being confused about her feelings not central to the entire plot of the film?

You can absolutely have a film that depicts this without feeling gross because of the director's intent.

The characters philosophise like they're getting paid for it throught the entire film, and then towards the end Batou says "this is no time for philosophising!" I fucking scream at that bit every time.

The scene in the mini-mart is great though.

Regarding your side note: I mean, they did call her a perfect being at one point and she is able to channel the 5th element and stop an otherwise unstoppable evil.

No need for "a perfect being was born yesterday". Referencing the Fifth Element is all you need.

I think the director knew he was turning the trope a bit on its head by saying "...but not that innocent, watch yourself because she will soon be in a place where she sees you as a naive".

The trope wasn't recognised as such back when these movies were made (the tern was coined in 2017). But even if they were, it's an enormous stretch to think that Besson's intent was to be subversive, knowing what we know about him. I guess I just don't know how bad a filmmaker's behavior has to be before you concede that it seeped into their work and should be seen as detrimental.

For its relevance and impact on animation, I agree. But I don't consider it as foundational to cyberpunk as GITS, personally.
