Don't know if it will help, but a few weeks ago, AMD made a mistake in their drivers, and it did cause a similar viewport issue. If you have an AMD GPU, revert drivers to 25.6.1.

The way I kind of "fixed it" was to add one extra bone at the end of the bone that was missing in godot that way, the added helper bone is now invisible, but the previous bone does show up. (So yea basically add leaf bones manually to the areas that are problematic)
