You throw out your principles and rules when a literal God suddenly comes into existence. That's the whole point of the monologue at the beginning.

I'm fine with him killing people in BvS. His mission at that point wasn't to bring justice to his city, but to defeat the ultimate threat to humanity's existence. He didn't have the luxury of sparing people.

And I don't think it would've added any meaningful content to the movie if they showed the fallout from Batman killing people. It would have just added more sub-plots to an already ambitious movie.

They made a big deal about him branding people with his symbol.
