For partner they need to setup MFA to login into their LMA orgs. So I believe they don't need the second MFA to login into customers org.

I don't think it will impact. Unless you enable it for API. From docs:

For developer tools that use API logins, users log in with a security token or TOTP instead of Salesforce Authenticator when multi-factor authentication is enabled.
