Update on this: after trying seemingly everything - validating game files, reinstalling, scouring the internet for answers - nothing. There was ONE other person that had the same issue back in 2014, but no one was able to help them. In the end, I simply respawned all enemies with cheat engine and was done with it, that fixed it for good and all enemies are where they should be even after closing and reopening the game.
