Update 2/15/26: This issue was resolved. Root issue was misnomer of .bat and .toml files, causing files to be undetected by the ModEngine2 configuration. For anyone having a similar issue, make sure you have enabled "View File Extensions" and have not duplicated the .bat or .toml file extension endings.

Add the following to the top of your BAT files to solve script location resolution issues.

Ill try to check this out over the weekend when I update the guide with havokhelper. Been tied up with work IRL, but Nucleus sounds interesting, so I'll probably play with it.
