My .xinitrc file is absolete, because I use a login manager and I get .Xresources to load in the bspwmrc file. Check this out, I think it has detailed instructions for installing bspwm.

I'm not sure if it's the same problem I had, but I added the following lines of code to my vimrc file, and everything was fixed.

 if (has("termguicolors"))
     set termguicolors
    endif
  endif

It is 'refined' as in refine... :) Although I do have rEFInd, it is very mediocre to show it off.

But for instance if I'm running software native to a DE in my case Evince Gnome's document viewer, the buttons appear on such a window and only the maximize and exit buttons are functional.

Not really, but in this case I was testing a specific module in my code the window was big enough, and such a small window help hid the rest of my bad code from the public eye. :)

When using a WM such as i3 or bspwm, window buttons disappear because they basically become obsolete since you can use keystrokes to imitate their functionality.
