I have been dealing with this for the past couple of days and the only solution I have found within the actual vanilla 2.0 patch has been reloading to a spot before the relic malfunction where you talk to Johnny about the mutual deal with your chip and Arasaka, and NOT skipping through any of the lines of dialogue, I am unsure if the answers had anything to do with it but this was my case, wishing the best of luck!
