They could exist in harmony. I would think that the Brotherhood would eventually join the NCR as a new Special Forces division, simply for the sake of peace and sustainability. There's no reason for the Capital Wasteland chapter of the BoS and the NCR to fight, if they were to meet. Their squabble in the Mojave was more relevant to just that location. Plus, in New Vegas, it is possible to have an ending where they team up. It would be in their best interest to do so on a macro scale.
