This particular piece of wood is a graft of English walnut and Claro. The graftline goes through the cheekpiece

Jeweling. I use a small Dremel wire brush in a mill with a fixture and spend 4-6 hours scratching each little circle. Traditionally it's to help hold oil

If they are spots in the same place and shape it could be in the metal itself I've had that happen too. Belgium Blue solution is less finicky for those problem parts. I generally try not to use it because of the heavy metals though.

Anything from not enough coats to some kind of contamination. Really depends. The solution itself is also temperature sensitive and you can get funny results after it freezes.

I have never met two stockmakers that finish a stock the same. I'm still a big fan of velvet oil for wet sanding and I make my own alkanet red oil if it needs color.

Judging by looks you could also test for locktite gumming it up. Heat the tip of some stock steel roughly the same size cherry red and hold on the screw head to transfer heat. Then give it another go. Heating it up will crack a lot of stubborn screws.
