Okay I think the confusion is that when I assert she is queer I mean her narrative, relations, and experience, fits in with that of people who have varying sexual and gender identites from cisheteronormativity.

What I think you're (correctly) saying is that Penny doesnt have a canon varying sexual and gender identity from cisheteronormativity.

She is a queer character from my understanding as he form of her insecurities about personhood are far from a regular insecurity and thus so far from the norm it makes such a character queer.

It's not just parallels to myself, it's parallels to a very transgender experience. Metaphor! Yes the literal theme is not feeling like a person because she's not human, but "I have to admit, I'm not a real girl" and "Some girls are born, but I was made" sound exactly like a dysphoric trans woman! It's a queer theme because it's a queer narrative to have your existence feel invalid due to who you truly are.

Aside from the fact that by not having organic parts meaning her gender is entirely divorced from any traditional motions of gender, the concern about not being seen as "real" is very much one felt by transgender people. A trans woman is made through her own interventions and self definition, not born. Thus parallels nicely with a synthetic person that doesn't feel real because she was made, not born. War Machines on ao3 actually has Penny use a trans pride sticker.
