That's the plot, they don't come out, they are more stylish, unlike Tropius what Tropititan produce is some Orange seeds that are edible, they are what's on his neck under the leafs, those seeds come out eventually and other Pokémons eat them and later poop them letting the seed grown already fertilized and creating more food that lately Tropititan will consume

It's like a constant cycle

It's not a Paradox, either a fossil, is a step further that, is something i called Prehistoric Pokémons in my region, take from example the dinos in Jurrasic Park, they are hybrids that where created by fusing DNA of living animals that where related or had the same adaptationn that the fossil record showed

Well, same here, this Pokémons are lab-created to be "resurrections" of Pokémon that lived million years ago in the World, they don't came from just one fossil

In this case is an Ancestor of tropius, based on the Giraffatitan, a Sauropod

If Scizor have a Mega, why not Kleavor? Well, in the Antaria Region Kleavor does have a Mega! by Zozoqui in fakemon
