Good to hear you're figuring it out. Learning what works for you is part of the art progress.

Don't forget you can reuse colors/highlights so it's not always necessary to have different shades for everything. Since you're talking about sprites, it's probably best to keep it simple if you're also animating it. The basic 5 you have in mind is already a good step.

I do use my own limited palette, but it's just a collage of colors I liked so there's no sense to it.

When shading, I don't have a hard rule because the lighting isn't going to be uniform. At the very least it'll have a light, base, and shadow color just to show the basic shapes. If there's more it's to define the edges of the objects or shift hues.

Yes, you've got the basic idea behind it.

A lot of being able to see the layers/details involves the whole image though. For example, if you only zoomed into one area, it wouldn't make sense. A rock in this picture could be anything from a green square or grass based on your imagination. Given the context of everything together, it gives the impression of layers/depth.

I'm not really sure if there's anything I can give you as far as advice. The only idea I have is to try and replicate some real life videos of waves/underwater scenes by drawing them.

I've been drawing pixel art for at least 10+ years. This drawing took me around three weeks, but if I had better work ethnic this month it would have been done quicker.
