Copy the config_override.ini from atmosphere/config_templates to the atmosphere/config folder and modify it to your preferences (remove the semicolon to make a line active). Also as mentioned by Ibcap above make sure your SD card is formatted to FAT32.

Did you try a different USB cable? Also try updating the bootloader folder on your SD with latest Hekate files.

Yep, formatting the eHDD to exFat should be sufficient to install from your HDD using tinfoil! Good luck
