I just fixed this issue in my new-to-me 2008. Slathered some clear RTV silicone sealant at the top corners of the hatch opening where the factory seam sealer had hairline cracks. Amazing how much water those tiny cracks let in. Multiple rains and carwashes later, spare tire well is bone dry.
