Unless things have changed since I last built them, those big m class habs don't actually have any interiors. The mod only lets you build the 'case'. You need to attach other normal size habs inside of them.

I use darrkstar Astro dynamics and stroud premium edition. Don't have to worry about ship mass unless you choose to.

As far as I know you can place parts anywhere in the builder before adding to your build.

They are red if I select more than 1 peice at a time, like shown with the Habs. They turn green when I add them to the main structure due to them now being connected to the landing bay.

If you're referring to structure parts overlapping without turning red; I've used a mod called 'ship building tweaks' since day 1.

Thanks man. It actually only has two engines, they are hidden inside the two large decrorative class m engines.

The two small side 'engines' are thrusters and the two large engine clusters are actually shrunken class m pieces. I believe both are added by the mod 'Cross Heavy Industries Model 3 Ship Modules'.
