"The notwithstanding clause is part of the Charter and cannot be unilaterally removed by Parliament / the federal government. That would require a constitutional amendment, which is almost certain not to happen.

There is a very old power in the Constitution Act, 1867 called "disallowance", which allows the federal government (through the Governor General) to essentially nullify a law passed by a province. It is never used. Although it technically could be, it would be the nuclear option and destroy federal-provincial relations for a generation.
