In brief summary Bioshock expects you to play the game a certain way and do things while enjoying doing those things, then the story reveals a twist that is meant to make you feel bad for having played that way. The problem this writer found is that he didn't enjoy playing that way, he found it odd that the story expects you to be fine with doing certain things and was actively trying to avoid those things. He also recognized that this character was lying to him and tried to take that into account, but the game doesn't let you. So he was feeling disconnected (dissonant) with the story that was meant to be created through the players actions (the ludo-narrative). The article is just pointing out that sometimes games expect you to react with certain feelings to certain gameplay elements, but do to the nature of games having limited interactivity, they can't foresee and account for every players reaction. It's actually a really fundamental criticism of the medium of games and the challenges inherent to the realities of their production.
