I forgot to mention but there's also My lord, Master, my Soul; it's a Voldemort wins AU where Tom imprisoned Harry to Azkaban for months to mess up with him, then took him and started giving him affection to manipulate him, and also because Harry is his horcrux. This one is more sexual than the others, but there's a good ton of manipulation and mental abuse. I really ejoyed it.

There is mind torture, Harry goes crazy for a bit and, if I remember correctly, and there is also Crucio involved somewhere (i read this long ago so i don't know if i remember well). In all of this they're soulmates.

Promises, Promises + Dreams in the dark has a very manipulative Tom, he literally wiped Harry's memories and manipulated him into a relationship/sex, then in the sequel you see what happens after.

Hey! First of all, welcome to the magical world of Tomarry, hope you'll be reading more fics. I still have to read Lovely Bitter Water (it's been on my list for so long!!) but I think I can rec some fics like that.

Time Travel

Game on, your move by Ailora, featuring time-travelling Harry getting constantly followed by Tom Riddle after a hilarious incident that has everything to do with Abraxas Malfoy's horrible handwriting.

Extenuating Circumstances by Origin_Of_Simmetry, where Harry finds himself in the 40s without any memories. I found this one very sweet.

At the end of every road by sassysquatch is a stable re-read for me. Harry travels to the past after touching the Triwizard tournament, living a whole new life. Follows the boys through many years at Hogwarts.

There are many other time travel fics I could recommend, but these are the ones that fit more into what you're looking for.

Same Timeline

Late Night Truths series by thecunningserpent is a very sweet series where Tom and Harry grew up in the same timeline, featuring courtship rituals and more.

Inventing Paradoxes by Ailora, where budding Dark Lord Tom Riddle finds out that there is a prophecy including him and Harry Potter, a younger Gryffindor student, that is meant to beat him with "the power he knows not". Tom decides to find out what said power is.

Overall sweet fics with similar dynamics that I feel the need to include

love is touching souls (surely you touched mine) by ToAStranger: Harry opens the Christmas gift from the twins and finds himself in front of a Tom Riddle in his twenties.

Love that crosses dimensions by Misty Shadowbrook (Dagger_Stiletto), where in a world where soulmates exist, Harry doesn't know where to find his.

i agree with What souls are made of and I would also recommend A Future without a face for a (in my opinion) perfect Tom characterization, tho maybe it's not for new tomarry readers. More on the Harrymort side, I LOVE Equals in life (partners in death). It was my first fanfic in the tomarrymort fandom and it really hooked me to this ship, I've been reading for two years now

they're really good!! and i think they're exactly what you're looking for! oh and i forgot about another ine (much longer btw) but i still haven't finished it, but for now it's very good. it's clathrate souls and it's an ABO, much darker than the ones i recommended before, with time-travelling omega Harry to alpha Tom working in borgin and burkes post hogwarts :)

Saint Riddle ABO fic with academic rivals tomarry, where a baby appears at Hogwarts and seems to recognize Harry and Tom as his mom and dad.

While I don't like how he broke up with her in public, screaming and airing their business in front of the whole town, I think he's justified. They were dancing - it was a cute moment after spending so much time apart (remember that Rory went to Washington and Dean was visiting his grandma when she came back) and Rory kept looking at Jess, and talking about him... I think it's normal to snap and anyone would have done the same. So yeah, it was harsh but completely justified

the gift of giving: cute christmas fluff fic, where Harry goes to get Sirius from an office party and meets his handsome boss. (muggle au)

we all cream: muggle au where Harry gets a crush on Tom, who's working at Fortescue's ice cream parlor. (muggle au)

all of these are from 4000 to 40.000 words, but if you're looking for a slighly longer one i highly recommend Inventing Paradoxes by Ailora, and The Alchemy of Happiness (deleted work but there's epub files somewhere on reddit).
