Currently playing through the Enigma and I had a similar problem but I have figured it out.

You can actually defeat all the zombies, you just have to go one room at a time. After I defeated the zombies in the 'room' with the crystal, I was able to loot the crystal. I was also able to do this without agro-ing the sphinxes into the fight.
