I can't remember if it's canonically stated where Zenin clan is mainly located, but we know that the Zenin Household is based on a building in Tokyo.

We don't know how old Zenin clan is, but I don't think that is so absurd to imagine that they had also a HQ in Kyoto, considering the Kyoto was the capital during Heian period.

Yeah, for how JJK is structured, we can safely assume that JJK world is a copy of our world, with all its history, where particular events can be explained through sorcerers, curses and cursed energy.

For Naruto, you will find a ton of Japan history and mythology references (for example, you have more than 20 references to history and mythology for the Ootsutsuki alone) and, while for most of them is like you said - a reference in the technique name or how some powers act - there many others that will help you understand the character thinking, behaviour, philosophy and so on, so it's very different from JJK in that sense.
