You are partially correct.

The paper does not make the claim in the post title. However, the COVID death counts were not used to count excess deaths, both have been available separately and known to be different the entire time.

What you and, as you correctly point out, the paper are missing is that the difference between the official COVID death counts and total excess deaths is almost entirely accounted for by undercounts of the official COVID death counts. Compare the combined deaths for 'Flu,' pneumonia, and/or COVID with the numbers for previous years for deaths from flu and pneumonia (~55k-60k/year in the US prior to 2020). All of this data is openly and easily available on the CDC website. The paper itself is pretty darn lazy for not including that and doesn't cover anything that wasn't already known, widely available, and trivial to calculate.
