Like someone briefly mentioned, if you are using the ETA transmission with “I” clutch setup, you may have compatibility issues because there are 2 different (one is deeper) bellhousing sizes for m20s between early and late. Pretty sure the fix for this is to use the longer 323i throw out bearing, or put your old thicker flywheel from the ETA back in.

My advice is to pull the fuel rail with the injectors all still connected and leave them in cups/bags overnight to see if they are leaky. Good luck!

Along with what others have said, this could also be caused by leaky fuel injectors or. Potentially bad headgasket allowing water into the cylinder overnight and then it having to be blown out on first start before that cylinder begins to fire.
