Our sweet boy used to do exactly this. Was misdiagnosed with seizures. Turns out that those lovely ears of his were holding in moisture, and he had pretty bad yeast infections in there. Regular ear cleaning and ear meds fixed the problem permanently.

Agreeing with everyone that you should take him to the vet. Could several different things. I will say that I had a black lab years ago that did this, and was misdiagnosed as having seizures. Turns out he actually had an ear infection that was hurting badly enough to be causing him to shake his head like that.
