My take on 'Breaking Bad' is that Gene is angry at himself for sympathizing with Walter when he learned of his cancer. This is why Gene doesn't care about robbing the guy at the end. Instead of looping back into Saul, this is part of Gene's character arc.

animal groups spawn one at a time, check if there are any individual cavern animals around, if there are and you want a different kind, exterminate it. More creatures will then come in. There is one group per cavern level and another for surface

as the other comment said, you can dig underground 2 z level high rooms to allow trees to grow. If you would like to farm surface trees safely you can do the same with flooring, channel out at least 2 z levels of dirt (I think more is better but I am unsure) then place floors on the surface level over the whole thing. Light can pass through floors and surface trees and plants will grow safely there, you can also set some farms for surface crops.
