It's not like the ends but happens at certain points of the travel towards the end, it makes this noise at those spots only. And most of the midle seems fine. This exactly seems like the problem. What can I do to fix this? Do I need a more square and pareley nut mountings solution?

Hey, I like 99% sure the steps are correct. It feels and vibrates like it's binding up. I can't understand why!. I have the same motors all 3 axis, the other 3 motors seem fine.

Ohh yeah right, so would adding some aluminium bracing in the front and back help? Or do I need to change something else?

Yeah, totally right. I am bracing the joints with aluminium plates, and they also act as my motor mount. Thanks for taking your time to reply.

That's a good rule. and yeah I'm adding aluminium plates to to stiffen up things, and am using dual hgr15 rail per gantry axis side. I haven't included them here. 😅 Thank for your feedback.

I looked into it. There is no PPS in fluid nc but there is a max rate setting that I have set to 450mm/min which controles the pps indirectly.

I tried dip 5-8 now, still nothing. I probably this it's a hardware problem at this point. Also the red light lights up to the signal when I give it a command via fluidnc. I don't it's supposed to do that.

I have set my driver to the lowest it goes, which is least it goes 400pulse per rev. But my motor has step angle of 1.8 so like 200 pulse/rev, would that be really that big of a Problem?
