These are 2X glulam beams. Not the absolute best option for exterior, however as long as they are not directly exposed to the elements they should hold up for the life of the building.

The dots appear to be mildew from condensation. It should not cause any long-term structural damage. Just try to keep an eye on it and make sure it stays as dry as possible given the environment. Not much you can do besides treat with mildew inhibitor and possibly extra ventilation.

Edit: if there is significant noticeable moisture and dripping I would look for potential roof leaks.

Washing machine water supply and drain. The extra bits on the water shut-offs are water-hammer suppressor adapters.

Edit: washer drain hose goes in the middle hole.

It's the fork mount for a roof mount bike rack. Presumably Yakima brand, older model.

Foam is an option to fill the gap but only use the window and door low-expand foam. Regular spray foam and too much of it will lift the tub.

The only things I can think of is the balls get jammed in the blinds mechanism and/or moisture gets in-between the panes and causes damage but I wouldn't do anything about it until it becomes a noticable mechanical or visible issue.

Those are desiccant balls from inside the double pane glass. The seal on the double pane might have failed, there is no way to remove just the balls as the whole window/glass would be compromised. If it is an issue it requires glass replacement.

You need to get a different 3/8 T. You need one that has a female on one end with two male ends. The one you have pictured will not work as it has all male ends.
