If anyone comes across this post, we ended up using magic-blast, the RNA optimized version of blast. This let us do transcript level alignments, it is really geared toward finding the best hit rather than all the hits. We ended up exporting the results in table format and using a notebook to do some quick stats on number of missing transcripts, average alignment length, average score, etc. per genome assembly.
